I can't find a way to control output of the enitre synth with an external CC. The only output control I could find is the knob between the filter and the output sections, but this is not assignable. Is there somewhere else? I'd love to have all knobs be CC assignable, but maybe this goes against the modular design of Aalto.

The filter / output knob should be assignable, but it might depend on your host. When you click "configure" in Live and move this knob, you will see its parameter "output_input_gain" show up so you can automate it. In Logic, you can access this parameter of the plugin directly in the Generic view.
